If you have time then please try MEGUI Encoding tool.
I use that encoding tool and it's quite great in encoding and reducing the size. I hope I can also encode and do releases like yours, but my processor is very slow. Please try encoding first episode of Cardcaptor Sakura with that.

Xmedia Recode I previously used. A great converter, however it only supports AAC CBR. And does not support Logs. They are very important for high quality pictures.
Recently I came across Shana Encoder. A good program, supports log, but AAC is also only CBR.
Most of all I liked StaxRip. Supports Logs, supports OpenCL, and QAAC TVBR 127 (~96% quality/100).

Looking at Non Non Biyori quality I think you should follow your own method. Quality is just great.
There is hardly any difference between 1080p original encode and your 720p one.
@Kirion: False. Xmedia recode supports AAC VBR Quality, You should use the FDK AAC and set quality to 5 instead of the default one. It delivers great results. I tried SHANA and xvid4psp before. Believe me, they are buggy as hell. They have issues with audio sync too, a problem i have never seen using Xmedia.

5 Quality = Approximately max. 224 kb / s in stereo mode. It is almost obsolete, so I did not remember it.
I know about the lack of synchronization for Xvid4PSP in the 7th version (still alpha version), but I use the 6th version for almost a year. While no one has complained.
I myself would love to use Xmedia Recode, but the author does not want to improve the program, but only adds updates for the x265 codec. If he improved the AAC VBR and added a display of coding logs, then I would gladly use it again.
AAC at 226 kbps is not bad. Only MP3 sounds bad at that rate. The value you calculate is not the real rate, it is VBR so that 226 value is the average rate. That means, the rate varies from 0-320 kbps. It is really rare (at least I have never seen) AAC exceeding the 320kbps limit.

I compared today the audio coding on different video converters.
Test file [Moozzi2] Dog Days S1 [SP02] NCED (BD 1920x1080 x.264 Flac). Audio Flac VBR ~1720 kb\s
1. Xmedia Recode FDK AAC Quality 5 -> CBR 210 kb\s (really. It's more like ABR).
2. Xvid4PSP 6, vbr max peak 320 kb\s -> VBR average 288 kb\s, max peak 320 kb\s
3. For the sake of interest I also encoded the program StaxRip with QAAC TVBR 127 [for compare] -> VBR average 336 kb\s, max peak 387 kb\s.
Maybe we should write to the developer of XMedia Recode to improve the quality levels of the AAC codec.
I repeat. AAC is not MP3, so it is unnecessary to use high bit rates of 320-384 kbps. Quality is not dependant on bit rate, you only point that those encoders reach high levels of bit rate but not quality. Quality is decided by the encoder SW, not the bit rate.

First time I hear that the quality does not depend on the bit rate, but on the software.
Mode 5 should be better, but there are still doubts. In conclusion, I will say that with age, the ability to hear sound above 17-18 kHz deteriorates. And therefore not everyone will be able to distinguish MP3 320 kb / s from AAC ~ 275 kb / s.

To clarify things, it is correct. Only level 5 removes the filtering of higher frequencies. Quote from wikipedia:
The FDK AAC encoder employs a more aggressive default low-pass filter than is used in other codecs. Higher frequencies are removed so that more bits are available to better describe sounds of lower frequencies, improving the overall quality for most combinations of recordings and listeners. In some, not completely rare, combinations the missing high frequencies are noticeable. The library allows overriding the low-pass filter setting, and in the highest VBR mode effectively applies no filter at all.
