Works fine as is, but not suited to be re-encoded.
I've tried a number of settings and filters, but after further compression it is completely unwatchable, it pretty much became one big mess of artifacts. The reason I need it re-encoded is to hardsub. My TV's media player only displays *.srt subtitles. Curiously enough the re-encoding worked perfectly from episode 1-12, but 13-103 must have been done with different settings in the source.
EDIT: I found out that Deadfish's release uses the same raws, but that is better suited for media players with limited compatibility.
@AtotehZ You want sub to be into the video track or just in thesame file? If all you need is for it to be in the same file why not just use mkvtoolnix to combine them into one file without re-encoding?
