@pwhodges i have yet to figure that out, but my best guess is a bug in mkvtoolnix, as the video plays fine if muxed as an mp4. use another video player, e.g., mpv, to play the video without the jerkiness.

The effect was the same in all my players. Remuxing with the current version of MKVToolNix made no improvement. But separating the streams into individual files (using Inviska MKV Extract) and then remuxing with MKVToolNix fixed the problem!

thanks. your solution fixes the problem in mpc-hc, and a different bug i had in mpv. i guess the problem lies with mkvtoolnix not properly muxing the video track if initially muxed from an mp4.
